Computation of Extreme Pathways with Hierarchical Decompositions of Metabolic Network
نویسندگان
چکیده
Intrinsic hierarchical structure of metabolic networks has been recently revealed [1]. Particular hierarchical decompositions can even present a property of relative independence between its branches which has been shown to be of a biological relevance. Here we use this property for computational purposes. A recursive and parallelizable variant of the classical algorithm for computing extreme pathways is hence introduced.

A Simple Rank Test to Distinguish Extreme Pathways from Elementary Modes in Metabolic Networks
Background: Metabolic pathway analysis is a powerful tool to study the metabolic structure of a cellular metabolism that comprises an intricate network for transforming metabolites through enzyme-catalyzed reactions. The approach is based on convex analysis to solve a homogeneous system of linear equations and inequality constraints derived from the steady state operation of mass conservation o...
متن کاملIn silico identification of miRNAs and their target genes and analysis of gene co-expression network in saffron (Crocus sativus L.) stigma
As an aromatic and colorful plant of substantive taste, saffron (Crocus sativus L.) owes such properties of matter to growing class of the secondary metabolites derived from the carotenoids, apocarotenoids. Regarding the critical role of microRNAs in secondary metabolic synthesis and the limited number of identified miRNAs in C. sativus, on the other hand, one may see the point how the characte...
متن کاملNetwork-based regulatory pathways analysis
MOTIVATION A useful approach to unraveling and understanding complex biological networks is to decompose networks into basic functional and structural units. Recent application of convex analysis to metabolic networks leads to the development of network-based metabolic pathway analysis and the decomposition of metabolic networks into metabolic extreme pathways that are true functional units of ...
متن کاملHierarchical decomposition of metabolic networks using k-modules.
The optimal solutions obtained by flux balance analysis (FBA) are typically not unique. Flux modules have recently been shown to be a very useful tool to simplify and decompose the space of FBA-optimal solutions. Since yield-maximization is sometimes not the primary objective encountered in vivo, we are also interested in understanding the space of sub-optimal solutions. Unfortunately, the flux...
متن کاملNetwork-based transcriptome analysis in salt tolerant and salt sensitive maize (Zea mays L.) genotypes
Identification of genes involved in salinity stress tolerance provides deeper insight into molecular mechanisms underlying salinity tolerance in maize. The present study was conducted in the faculty of agriculture of Urmia university, Iran, in 2018, with the aim of identifying genetic differences between two maize genotypes in tolerance to salinity stress, and the results of gene expression wer...
